Arjun, you got a comment on this? hello? this is your thread... Something tells me the devs need to know about this one, and I'm sure the players would like to at least know that you've brought the issue up with the devs...
Striker logging a ticket does nothing but get a reply quoting the knowledge base and a claim that all is working as intended.
I disagree. Everyone gives the CSRs a bad rap. As a follow-on to my post, I was met by an in-game CSR (CSR-Chrisg) not 15mins ago. He had the logs of the incident, and agreed I only had three tracked deaths, and that I should not have lost the skill box. He then proceeded to give me back the Jedi xp I lost. I talked with him, and from his understanding, there is no 'second' death counter. It's just a bug that is affecting different Jedi and they have submitted it to development/QA to look at.
This issue was taken care of in a little over 24 hours from when I originally posted the ticket. I work IRL doing software consulting, and in my book, that's an outstanding response time - given the hundreds of tickets I'm sure these guys get each day.
My suggestion to Jedi - It's a known bug. As soon as you clone, take a screenshot of the system message saying you have X tracked deaths, and have lost X skill box. Immediately report the ticket in the customer service logs. Give the approximate time of the incident (this is why I leave my clock on in my chat window). It will help them localize the problem in the logs.
It's in development - maybe something will come out with Patch 7 or as a hotfix. Hey - it beats permadeath.
Striker, you got an understanding CSR...here is my experience
I lost a skill box to this bug, Force Power II. I filled out a CSR ticket and included in the message I had taken a screenshot for verification purposes. The CSR responded that they could not help me and that I should fill out a bug report on this matter.
I then responded with an add comment to my original CSR ticket and again told them I had a screenshot. The CSR then said that there was no way to verify that I had died and they could not give back exp. What a lie! I now see that they can verify if they show desire.
I am going to see if I can get my exp returned again
The CSR's I am dealing with have said that they were authorized to give me the XP back, though I have not yet been able to meet up with them in game to get it.
I still can't get a CSR to return my exp, I am current in chat with CSR-JoseO and no luck so far. He is under the impression that exp can not be returned
I just had my experience restored and the CSR told me that this is considered a prioty bug by the development staff and they are working on this problem. Anyone that loses experience to this bug will have it restored
So good news for us, hopefully this bug will be no more soon!
Reading over peoples reports on this, it makes me wonder if they tied in the skill loss zone with the newbie auto-insurance expiring by mistake. After all if you ever tested the death system when permadeath was still active, soon as you lost newbie insurance you lost everything.
Anyone ever had the decay system work? (I.E. get 7-8 deaths without a skill loss because the death decay actually worked)

thats a great point about the newbie deaths. hope someone actually reads this and looks into it. this could be the result of the problems
I just lost my Padawan box today after my THIRD tracked death...after I cloned, it still says "You currently have 3 tracked deaths." after the /deathCount command. Does anyone here know a CSR personally or in the Tempest server that is willing to help me out with this?

have the devs check the zero (0) - it could possible be, that the deathtrack systems counts the stated 0 as number and therefore the first recorded death!
(just like eg. schematic 00 or toolbarSlot 00 are the first ones counted)
possible workaround: set the counter to (-1) at "0 recorded deaths"
